The search options in iOS 9 are more systemic, deeply entwined with all your system files, apps, documents, media and more. But, for whatever reason, if you’d prefer that a particular app (or apps) not show up in search results, you can always hide them from Spotlight search.

This will not delete the application from your device, but rather, it will simply exclude the app — preventing it from being discovered in search results. To tweak this feature, you can go to Settings > General > Spotlight Search, and then go down the list of apps, unchecking the ones you don’t want to appear in Spotlight.
